The contents of your source files are unchanged, the obfuscation targets the compiled assembly.

MonoBehaviour classes can be renamed up to and including Unity 2018.1.

IL2CPP builds are much harder to reverse engineer but strings and member information (class, method names etc) are visible in the global-metadata.dat file.
Obfuscation will apply to this file adding further security.

There are many topics about obfuscation online and you can find every one of them
To put it simple, many people say why bother? these guys argue that there are tons of de-fuscators available and the obfuscation would slow bad guys by a day or two only.
On the other hand, there are people who say that bad guys who are professional would always find a way to hack the game, even if it needs to read IL language, they would manage it, on the other hand, 70-90% of people who try to hack your game are script kiddies that only know how to watch some basic video tutorials on unity and then read your code and figure how they can exploit the game, in these cases, obfuscation would help.
Long story short, if you would make a game that would hit market by million users like skyrim, you wouldn't need to worry about obfuscation simply because you earned your money fast and if some kid wants to ruin his game play, let him do it. But, if you are making an MMO, then you need every type of protection you can get on your game simply because your business will live as long as some hacker won't ruin other people's game play.
Last week i watched a video on unity youtube channel and the guy was talking about his mmo and how some people hacked his game and even used their own code against them. There was one sentence there that would tell a lot : obfuscation only slowed them for few days !!!
SO, should you use obfuscation? Hell yah, we are getting it for free to try at least, also, if you add encryption to your project and on top of it the obfuscation, that would make the hacker's life a hell to figure your encryption algorithm first !!! Just keep in mind, obfuscation is not the golden solution sent by gods to save you from everything !
